I have a 1989 Montauk and had an old Stern Seat that was mounted using side brackets. That seat eventually rotted out and broke. I have just found and purchased a BW Stern Seat but this seat has 2 strong metal brackets that act as support under the seat. They are designed to be mounted to the deck via a deck plate.
I am looking for input on the pros or cons of drilling new holes in my deck versus perhaps drilling holes in this new seat and trying to mount it via the side mount system.

That sounds like the stern seat I installed in my 99 Montauk. If I rember correctly the deck plates mount with 4 screws each. After drilling pilot holes put a gob of Life Calk or similar in them then attach the plates. Make sure you dry fit the seat befor drilling any holes, you don't want the engine hitting the back of the seat when it is tilted up.
