I'm new on this, I just bought a 13' Boston whaler 2001 Sport.
My question is, what is the max RPM tha I can run this motor without damage it.
When I have to go fast for 5 or 10 minutes I don't go oevr 3600 RPM because I'm afreid that I'm going to damage the motor, can anyone help me on this?

Congratulations on a good purchase. I have the same boat and motor (40 HP Mercury 2 stroke). You're gonna love that boat!
I routinely run mine at 5200-5500 with a light load and full throttle. The manual says between 5000-6000 RPM at full throttle. You should barely be on plane with one person at the RPMs you state.
If you need a replacement prop for that inevitable rock or log strike, I have two available of the ones that come with that motor (slightly used).
