Is it OK to lift a Yamaha 250 by the 3 holes in the flywheel? What size are these? Thanks

Probabley so, but depends on which Yamaha 250.

The new 4.2 liter Offshore model has a specificly designed lifter that uses three bolt holes in the flywheel, but it is lighter than some recent Yamaha 250s.
